Yes, use pass init -p <subfolder> <key1> <key2>...

I'm not sure I understand the question... I think you want to know
what key is used when creating new subdirectories? Like if you do:

$ pass init key1
$ pass init -p foo key1 key2
$ pass insert bar/xxx

Then the xxx password will be encrypted with key1 only. But if you do

$ pass insert foo/bar/xxx

then it'll be encrypted using key1 and key2.

Note that I'm not a developer either and this is the result of my
limited understanding based on some quick tests, but I hope it helps
you answer your question :-)
